Judge's Analysis
Close Range - Edge to Samus. Samus' screw attack makes her nigh invincible, does huge damage on impact and lets her practically fly. Zero does have the rolling slash, which surrounds him with his blade while he spins in midair, but he isn't nearly invincible during it.
Medium Range - Edge to Zero. The plasma shot has a longer range than the Chain rod… But the chain rod has the ability to steal the enemy's life energy and replenish Zero's.
Long Range - (Slight) Edge to Samus. While Zero has unlimited shots with his buster, Samus can fire her missiles much faster, plus they pack a punch (especially her super missiles, even if they aren't as fast moving). Though Zero's techs should not be discounted since he has unlimited of them also…
Special weapon - Edge to Zero. The Shield boomerang can block most energy projectiles with ease, meaning that Samus's ice beam would be negated. But Zero can also throw his shield to cut enemies to pieces… Though even without the shield, Samus's ice beam may not be all that effective against Zero due to his android strength which would allow him to break out of the ice.
Results
Zero just barely edges out Samus. His main advantage being that he can counter just about everything Samus does being paired with his android nature (meaning he doesn't tire out like Samus does).
Behind the Scenes
Power bombs weren't included because Samus already has one limited weapon (the missiles), I didn't want to give her a second. (Especially since she only ends up with about 10 power bombs when she's fully stocked. Compared to over 150-200 missiles.) Regular bombs… Their range is not only poor, but so is their attack power. Zero most likely wouldn't be dealt much damage by one of them, if he even got hit by one.
I didn't include the grappling hook because it isn't always a standard equipment. Some of the games don't use it. (Metroid 1, Metroid 2, Metroid:Zero Mission, Metroid: Fusion.) And in the games that do (Prime Series and Super Metroid), some of them it isn't even able to be used offensively. (Metroid Prime 1 and 2 for example it's not used offensively, but in 3 it is.) So I went for more offensive weaponry.
The speed booster needs a huge amount of room to work so for the most part it'd be inconvenient for her to rely on. Thus in most situations, it's not going to help her.
