Judges Analysis
Close range - Confusion might not work so well against Ness given that he has psychic powers too, (So Ness may be able to resist the confusion attack) but I see no reason why Ness' PK fire wouldn't burn away Mewtwo. So edge to Ness.
Mid range - I have to give this one to Mewtwo, while Ness' PK thunder attack can certainly shock some sense into Mewtwo. But Mewtwo's psychic attack can easily control Ness to force him to injure himself, if not kill him outright.
Long range - Ness again because his star storm move is impressively large, hard to dodge and does a lot of damage. Though Mewtwo's shadow ball technique is powerful, it's not nearly as powerful as the starstorm.
Special - They're both shields… So tie. Neither side can win if they're both sitting guarding. Though the fact that Ness' can absorb some damage and turn it into energy may be useful for him.
Results
Mewtwo easily crushed Ness thanks to superior psychic powers thanks to advanced genetics and training. Chiefly Confusion (and it's beefed up version Psychic) were telekinetic powers capable of turning PK Fire and PK Thunder back on Ness. Though Ness' Star Storm Omega was definitely powerful and capable of dealing damage, it just wasn't enough.
